After much fruitless Googling, I found something that said they talked about season 3 plans in the commentary for the season 2 finale.
So, if you have access, that's the best way, but do you want to short version?
So like ages ago a comet brought a virus to Earth that killed most of the population, but a select few did survive. They were the founders of the breeding cult, who were determined to breed selectively so that one day when the comet came back, it would be their offspring and only their offspring who would inheret the earth as everyone else died. Again.
Anyway, Sandeman (who the writers had not decided whether to have appear, but probably) betrayed the cult by deciding that through genetic engineering he could/would make a better human that could/would survive the virus. Max is The One because she has the antigen that is transmittable to the rest of the population that will make them immune. (Like, I think other transgenics would survive -- they just couldn't save the human race.) I got the sense Sandeman started his experiments for this purpose, but at some point the government took over and Manticore and its purposes were out of his hands.
What else? Season 3 they were going to cure Logan and get them together, and also pay off the Asha and Alec story. (Hee, Sketchy was funny on the commentary, he was all, and Normal and Alec will consumate their love...)
Also, the standoff was going to lead to a whole transgenic civil rights thing with Max as the leader. So all the transgenics would come into the open. And you would get to see Joshua et all interacting with the public.
